I've got three machines with great paint but needing some dings filled in then repainted.  After the fix is complete I was thinking of spraying the entire side that was repaired to ensure the side is one shade of red.  Will this have any detrimental effect on the top coat or should I just sand the whole side down and re-primer, then paint?

Wet sand it with 400 grit and a flat block.
