Title: Rust spots

How would one go about dealing with small (quarter-size) rust spots on the painted part of a machine? Is there some sort of auto-body touch up paint that could be used?

You have to get rid of the rust; if you do not, it will continue to expand and create more problems or just get bigger spots...

So I would sand the rust off, then what? Do they make a touch up paint I can use?

You could use a small wire wheel on s dremel tool to grind the rust back to bare metal.  They sell inexpensive expoxy aerosol primer .  Before priming you could use a rust inhibitor like por 15 or rust mort.  From there add body filler , primer, block it with sandpaper, and paint it.
